I am considering removing the aft port side water tank in our Mk2 and replacing it with a fuel tank. Has anyone done something like this?

Do you mean aft starboard tank? There are problems that one must consider. The original tank is gravity fed and requires no fuel pump since it is above the engine. The water tank is below the engine and will need full time fuel pump on. How will the overflow fuel be circulated and will you need a second primary fuel filter?
I suppose you can pump fuel from the secondary tank to the primary tank then use it as designed.
My vote is to carry external fuel tanks since you will need water on long trips.

Yes, you are correct, Starboard aft water tank…..and I agree, easier to carry jerry jugs on deck.
The general idea, is to keep it as simple as possible. Maintain the Port side tank as the main fuel tank and fill the main tank from the reserve tank using a dedicated fuel pump. This avoids the fuel return lines and filters.
I’m in the process of installing a watermaker so it makes repurposing the tank space a consideration.
